The Sanctuary window (made by Wippel & Co of Exeter) was installed in 1969 in memory of the women of Knox. The central figure is Christ in Glory surrounded by the four evangelists (Matthew, Mark, Luke, John). Kneeling are Peter (crossed keys) and Paul (sword). The dove above Christ’s head represents the Holy Spirit while the emerald rainbow and Greek letters alpha and omega (at the top of the window) come from the Book of Revelation.
Memorial Window erected by the Very Rev. D.C. Herron and Mrs. Herron in memory of their son Flying Officer Robert Weir Herron, M.A who lost his life in action with the Royal New Zealand Air Force on 27th April 1944
The two figures of the warrior Angel Michael and the Modern Airman, with a bomber soaring upwards in the background, symbolize the victory of good over evil forces.
Michael, the Heavenly Warrior, is shown clad in golden armor and armed with a sword of flame, trampling the demon evil in defeat.
The Airman, a youth gazing upward without fear, is in the blue uniform of the New Zealand Air Force. He is grasping a parachute harness, and wears his flying helmet, suggesting preparedness for flight. the deep blue of the background recalls the pacific.
In the upper part of the lights are shields bearing the arms of New Zealand and Scotland, and the text "If I take the wings of the morning and dwell in the uttermost parts of the sea, even there shall Thy Hand lead me."
At the apex a note of rich colour is given by the rainbow, suggesting promise, against a deep blue background.

The Stewart Memorial window at the rear of the church was made by R H Fraser of Dunedin in 1896. The top of the window depicts the transfigured Christ, the blessing of the children and Christ’s agony in Gethsemane. Further down are the evangelists above their winged symbols. The main figures are John Knox, the 16th century Scottish reformer for whom Knox Church is named, St Andrew (Patron Saint of Scotland), St Margaret (11th century queen of Scotland) and Dr Stuart, the first minister of Knox Church (minister from 1860 to 1894).
Unfortunately, faces, feet and other details of the window had degraded over time. These details were restored in 2008 as part of larger church renovations.

The two windows on each side above the organ pipes were given in 1966.
